Private Computation of Phylogenetic Trees Based on Quantum Technologies

with highly secure privacy-preserving techniques. In this work, we propose a feasible Secure Multiparty
Computation (SMC) system assisted with quantum cryptographic protocols that is designed to compute a
phylogenetic tree from a set of private genome sequences. This system significantly improves the privacy
and security of the computation thanks to three quantum cryptographic protocols that provide enhanced
security against quantum computer attacks. This system adapts several distance-based methods (Unweighted
Pair Group Method with Arithmetic mean, Neighbour-Joining, Fitch-Margoliash) into a private setting
where the sequences owned by each party are not disclosed to the other members present in the protocol.
We theoretically evaluate the performance and privacy guarantees of the system through a complexity
analysis and security proof and give an extensive explanation about the implementation details and cryptographic protocols. We also implement a quantum-assisted secure phylogenetic tree computation based on
the Libscapi implementation of the Yao, the PHYLIP library and simulated keys of two quantum systems:
Quantum Oblivious Key Distribution and Quantum Key Distribution. This demonstrates its effectiveness
and practicality. We benchmark this implementation against a classical-only solution and we conclude that
both approaches render similar execution times, the only difference being the time overhead taken by the
oblivious key management system of the quantum-assisted approach.

PGx in psychiatry: Patients knowledge, interest, and uncertainty management preferences in the context of pharmacogenomic testing

a unique benefit to psychiatric patients, providing information about patients’ reaction to medications
that could reduce the time and financial burdens of drug optimization. The aims of this study were to: (1)
examine psychiatry patients’ familiarity and interest in PGx, and (2) explore how Uncertainty
Management Theory relates to PGx testing in psychiatry.
Method: We surveyed psychiatric patients, measuring their PGx familiarity and interest, attitudes toward PGx testing, and preference for managing illness uncertainty. Results: We analyzed data from 598 patients. Patients’ familiarity of PGx was low, but interest was high. Thirty percent of patients were familiar with the test from communication with their healthcare provider or their own online health information seeking. A preference for seeking information was a significant positive predictor of testing interest (p < .001). Conclusion: Psychiatric patients were interested in PGx testing, regardless of their uncertainty management preferences. Practice implications: This study is one of the first to examine psychiatric patients’ perspectives on PGx testing in mental health care. Cancer patient knowledge about and behavioral intentions after germline genome sequencing
دانش بیمار سرطانی در مورد و مقاصد رفتاری پس از تعیین توالی ژنوم ژرملاین-2021 Objectives: Germline genome sequencing (GS) is becoming mainstream in cancer diagnosis and risk
management. Identifying knowledge gaps and determinants of health behavior change intentions will
enable effective targeting of educational and management strategies to translate genomic findings into
improved cancer outcomes.
Methods: Probands diagnosed with cancer of likely genetic origin that consented to but not yet undergone
GS, and their biological relatives, completed a cross-sectional questionnaire assessing GS knowledge and
hypothetical intention to change behaviors.
Results: Probands (n = 348; 57% university educated) and relatives (n = 213; 38% university educated) had
moderate GS knowledge levels, with greater knowledge associated with higher education. Both populations
reported high behavioral change intentions, significantly associated with being female (p = 0.01) and greater
perceived importance of GS (p < 0.001), and for probands: being from English-speaking households
(p = 0.003), higher socio-economic status (p = 0.01) and greater self-efficacy (p = 0.02).
Conclusions: Increasing GS knowledge will enable realistic participant expectations surrounding germline
GS. Actual behavior change should be monitored to determine whether increased cancer risk knowledge
results in altered cancer-related behavior and ultimately, cancer outcomes.
Practice implications: Educational resources should target specific populations to ensure informed decision-
making and expectation management. Support tools facilitating and maintaining behavioral change may be
needed to achieve improved cancer patient outcomes.

استخراج مایع-مایع ذرات ویروسی با مایعات یونی
سال انتشار: 2021 - تعداد صفحات فایل pdf انگلیسی: 8 - تعداد صفحات فایل doc فارسی: 23 درحالیکه مایعات یونی (IL ها) قبلاً برای استخراج انواع مولکولهای زیستی از سیستمهای آبپوش استفاده میشدند، تاکنون استفاده از آنها بریا استخراج ذرات ویروسی به ندرت مورد بررسی قرار گرفته است. از آنجاکه روشهای کنونی برای استخراج ذرات ویروسی بسیار زمانبر، طاقتفرسا و نیازمند تجهیزات خاص هستند یا بازیابی بسیار اندکی دارند، هدف این پژوهش اثبات مفهومی، بررسی IL ها به عنوان راهحل احتمالی برای استخراج کل ذرات ویروسی است. در این مقاله تعداد 11 IL با روش پلاک و qPCR مورد ارزیابی قرار گرفتند تا مشخص شود آیا آنها ویژگیهای استخراجی کافی را دارند یا خیر. از غربالگری نخست توانستیم حداقل 4 مایع با ویژگیهای مناسب استخراج در حد 2 تا 4 لگاریتم واحد را شناسایی نماییم. امیدوارکنندهترین مایع یعنی [C4C1Pyr][NTf2] به کاهش بیش از 4 لگاریتم واحدی ویروس P100 و بیش از 3 لگاریتم واحدی برای PRD1 ختم شد. این IL با بررسی پایداری استخراج برای گسترههای مختلف pH و غلظت نمک و در حضور آلایندههای طبیعی، با جزئیات بیشتر ارزیابی شد. این بررسیها وابستگی به pH و عوامل متغیر بازدهی استخراج را نشان داد، در نتیجه بهترین نتایج در pH طبیعی برابر با 7.5 به دست آمد. علاوه بر مقدار ژنوم ویروسی در فاز آبپوش، وجود ویروسهای عفونی نیز مشخص شد. در نتیجه، این پژوهش اثبات مفهومی، برخی IL های دارای مشخصههای مناسب استخراج ویروس را شناسایی کرد و یک گام ارزشمند در تیمار آمادهسازی نمونههای آبی ارائه نمود.

Genome Annotator Light (GAL): A Docker-based package for genome analysis and visualization

challenge. To address this, we have developed Genome Annotator Light(GAL), a Docker based package for
genome analysis and data visualization. GAL integrated several existing tools and in-house programs inside a
Docker Container for systematic analysis and visualization of genomes through web browser. GAL takes varieties
of input types ranging from raw Fasta files to fully annotated files, processes them through a standard annotation
pipeline and visualizes on a web browser. Comparative genomic analysis is performed automatically within a
given taxonomic class. GAL creates interactive genome browser with clickable genomic feature tracks; local
BLAST-able database; query page, on-fly downstream data analysis using EMBOSS etc. Overall, GAL is an extremely
convenient, portable and platform independent. Fully integrated web-resources can be easily created
and deployed, e.g. www.eumicrobedb.org/cglab, for our in-house genomes. GAL is freely available at https://

Deep learning for identifying radiogenomic associations in breast cancer

molecular subtypes based on dynamic contrast-enhanced magnetic resonance imaging (DCE-MRI).
Materials and methods: In this institutional review board–approved single-center study, we analyzed DCE-MR
images of 270 patients at our institution. Lesions of interest were identified by radiologists. The task was to
automatically determine whether the tumor is of the Luminal A subtype or of another subtype based on the MR
image patches representing the tumor. Three different deep learning approaches were used to classify the tumor
according to their molecular subtypes: learning from scratch where only tumor patches were used for training,
transfer learning where networks pre-trained on natural images were fine-tuned using tumor patches, and offthe-
shelf deep features where the features extracted by neural networks trained on natural images were used for
classification with a support vector machine. Network architectures utilized in our experiments were GoogleNet,
VGG, and CIFAR. We used 10-fold crossvalidation method for validation and area under the receiver operating
characteristic (AUC) as the measure of performance.
Results: The best AUC performance for distinguishing molecular subtypes was 0.65 (95% CI:[0.57,0.71]) and
was achieved by the off-the-shelf deep features approach. The highest AUC performance for training from
scratch was 0.58 (95% CI:[0.51,0.64]) and the best AUC performance for transfer learning was 0.60 (95% CI:
[0.52,0.65]) respectively. For the off-the-shelf approach, the features extracted from the fully connected layer
performed the best.
Conclusion: Deep learning may play a role in discovering radiogenomic associations in breast cancer. Keywords: Deep learning | Radiogenomic | Breast cancer subtype |

Association of genomic subtypes of lower-grade gliomas with shape features automatically extracted by a deep learning algorithm

shape features. In this study, we propose a fully automatic way to quantify tumor imaging characteristics using
deep learning-based segmentation and test whether these characteristics are predictive of tumor genomic subtypes.
We used preoperative imaging and genomic data of 110 patients from 5 institutions with lower-grade gliomas
from The Cancer Genome Atlas. Based on automatic deep learning segmentations, we extracted three features
which quantify two-dimensional and three-dimensional characteristics of the tumors. Genomic data for the
analyzed cohort of patients consisted of previously identified genomic clusters based on IDH mutation and 1p/
19q co-deletion, DNA methylation, gene expression, DNA copy number, and microRNA expression. To analyze
the relationship between the imaging features and genomic clusters, we conducted the Fisher exact test for 10
hypotheses for each pair of imaging feature and genomic subtype. To account for multiple hypothesis testing, we
applied a Bonferroni correction. P-values lower than 0.005 were considered statistically significant.
We found the strongest association between RNASeq clusters and the bounding ellipsoid volume ratio
(p < 0.0002) and between RNASeq clusters and margin fluctuation (p < 0.005). In addition, we identified
associations between bounding ellipsoid volume ratio and all tested molecular subtypes (p < 0.02) as well as
between angular standard deviation and RNASeq cluster (p < 0.02). In terms of automatic tumor segmentation
that was used to generate the quantitative image characteristics, our deep learning algorithm achieved a mean

Identifying mutation positions in all segments of influenza genome enables better differentiation between pandemic and seasonal strains

most studies have focused on variations in the surface proteins (Hemagglutinin and Neuraminidase).
However, new findings suggest that all internal and external proteins of influenza viruses can contribute in
pandemic emergence, pathogenicity and increasing host range. The occurrence of the 2009 influenza pandemic
and the availability of many external and internal segments of pandemic and non-pandemic sequences offer a
unique opportunity to evaluate the performance of machine learning models in discrimination of pandemic from
seasonal sequences using mutation positions in all segments. In this study, we hypothesized that identifying
mutation positions in all segments (proteins) encoded by the influenza genome would enable pandemic and
seasonal strains to be more reliably distinguished. In a large scale study, we applied a range of data mining
techniques to all segments of influenza for rule discovery and discrimination of pandemic from seasonal strains.
CBA (classification based on association rule mining), Ripper and Decision tree algorithms were utilized to
extract association rules among mutations. CBA outperformed the other models. Our approach could discriminate
pandemic sequences from seasonal ones with more than 95% accuracy for PA and NP, 99.33% accuracy
for NA and 100% accuracy, precision, specificity and sensitivity (recall) for M1, M2, PB1, NS1, and NS2.
The values of precision, specificity, and sensitivity were more than 90% for other segments except PB2. If
sequences of all segments of one strain were available, the accuracy of discrimination of pandemic strains was
100%. General rules extracted by rule base classification approaches, such as M1-V147I, NP-N334H, NS1-V112I,
and PB1-L364I, were able to detect pandemic sequences with high accuracy. We observed that mutations on
